Tim Hardin composed If I Were a Carpenter, which many artists have covered.
I'm really torn between the Johnny Cash and Bobby Darin covers.
So instead, I'll just go with Robert Plant, because I couldn't find any videos from Cash or Darin that really captured how well they covered the tune.

You mean the cover of Walk This Way where the guitars are still Joe Perry of Aerosmith? Steven Tyler et. al. sold so many of the rights to their music that the only way Run D.M.C. could do the song was if Aerosmith performed it with them; none of the corporate jackboots would license it otherwise and Aerosmith no longer held the rights to do so.

Not strictly a cover, but one of my favorite stories from modern rock. "The Old Man Down the Road" by John Fogerty. After leaving CCR and his old record album, John Fogerty struck out on his own. His first big hit was "The Old Man Down the Road" which used large portions of the guitar instrumentals of "Run through the Jungle," a former CCR hit. I believe that Fogerty remains the only musician ever sued for sampling music he himself wrote. In the court case the judge rather craftily ruled that an artist cannot plagiarize himself, no matter who owns the rights to the original song.

That's them in the video, but I'm pretty sure he isn't playing on the recording. Guess it's time for a trip to wikipedia.
Like Mikey said, Alien Ant Farm's cover of "Smooth Criminal" beats Michael Jackson's...well, anything.
Fear Factory's cover of "Cars." But I think what I like about it is that they came so close to the original sound using different techniques. And alternating verses with the original singer was great too.
Disturbed's cover of "Land of Confusion" trumps the Phil Collins/Genesis original. Nonpoint's cover of "In the Air Tonight" does the same.
In This Moment's version of "Call Me" doesn't necessarily trump the original, but the video is freaking hilarious and it's cheesiness. Yeah, I'm a sucker for synchronized headbanging.
Not really a cover (or is it?), but I love what Eminem did with Aerosmith's "Sing for the Moment."
For my own personal tastes, I will agree with the AAF cover. Just not a Michael Jackson fan (aside from the "Thriller" music video). I'm not familiar with Fear Factory's cover of "Cars."
I don't think Eminem's "Sing for the Moment" is a cover - it's a different song that just samples the chorus from "Dream On."
Powerman 5000 did a cover of "Good Times Roll" that was pretty good, I don't know who the original artist is and I don't know if I would consider it better than the original. "Eleanor Rigby" has to be one of the most covered songs of all time, and my personal favorite version is done by Godhead.
