Blood Bowl is my all-time favorite game for two.
Puerto Rico has an excellent [and official] 2-player variant, which means it's one of the few games that is perfect for 2-5 players.
Dominion can be fun for two, provided their skill levels are similar.
Any of the numerous Ticket to Ride games has decent two-player modes, especially Nordic, which only seats up to 3 anyway.
Travel Blokus is made specifically for two.

Bohnanza is a fun two-player card game. You can knock out a game in 30 minutes or less.
I'll second the board game Pandemic; this game works GREAT with 2 people. One game = 40 minutes.
Citadels is a multi-player game that you can do with two people. But the game mechanics have you doubling up the roles in the game. One game takes a little over an hour.
Have you tried Cribbage? I love that game.

I'd echo the recommendations for Carcassonne, Pandemic, and Dominion. I've played all of them two player and enjoyed them all that way. Forbidden Island is essentially a streamlined version of the Pandemic mechanic, so I'd be pretty comfortable echoing that one also. Lost Cities is a nice two player card game that plays quickly (about 30 minutes). The Dice Tower did a podcast on this topic a while back (favorite games to play with your spouse). If you enjoy card games with a traditional 52 card deck, pick up a cribbage board. It's a fantastic game. The gameplay is simple but deep. Like any card game, it's a mixture of skill and luck. My wife and I have played hundreds of games.

We have dabbled in Cribbage a bit, but i have been playing Cribbage a lot longer than she has... so it gets a little lopsided sometimes.

Thanks for the other suggestions! We will be hitting up our LGS soon! But if she doesn't play, she'll never get better and the games will never be less lopsided. I totally understand that; luckily The Wife picked up the game pretty quickly (and had INSANE beginner's luck) so our matches evened out pretty quickly.

I think it will get better with more players, but Hannah got me Bananagrams for my b-day and we have fun with that.
We tend to play one "hand" as a game, since it lasts a lot longer per hand with just the two of us, but it's fun.
